Hmm... I think that generally, longer songs have more time to explore the emotion or topic they represent, thus having greater effect on the listener. That might be an explanation, I guess.
Of course, even shorter songs can have great effect on you, emotionally. For example, I had to play "Dirt Pride" every day for about a year, just to be able to wind down after work. (And even though I would choose "Aftermath" as my favorite song on that album, "Dirt Pride" will remain my emotional favorite...)
